Akor Adams completed the comeback in the 94th minute, scoring Nigeria's third goal after Peter Edokpolor had brought the Super Eagles back into contention late in the second half.
Nigeria had started strongly, with Kelechi Iheanacho opening the scoring in the 10th minute. Russia responded through Lechi Sadulaev after half an hour before Matvey Kislyak scored during first-half added time to send the hosts into the break ahead.
Russia increased its advantage nine minutes after the restart when Aleksei Miranchuk made the score 3-1.
The Super Eagles reduced the deficit in the 78th minute through Edokpolor, leaving Nigeria with time to chase an equaliser.
Adams then found the net deep into stoppage time to complete the recovery and leave the match level at 3-3.
The result followed Nigeria's recent 3-0 defeat to Guinea-Bissau. Russia entered Tuesday's match after recording a 6-0 victory over Namibia.
The friendly also gave Nigeria coach Eric Chelle another opportunity to assess his squad ahead of the team's forthcoming competitive matches.
